Makoto would die as the fifth victim. He would be trapped in his bed, sick out of his mind. All dressed up and hidden, Junko would enter his room and grab the knife. She quickly ended his life, stabbing him once through the neck and once through the heart just to be safe. He had two seconds before he completely died. Kyoko didn't save him in this world because she was still searching the 2nd dorms. No one found out until Kyoko or Byakuya found his dorm door unlocked and went in, finding the boy dead. A bit later, Makoto's dorm keys were found in Kirigiri's room. The blackened was nearly impossible to figure out except for the fact that Makoto tried to seemingly block a blow, and the survivors reasoned that if it was Kyoko holding the knife, he wouldn't have assumed he was in danger.
At least, after Kyoko's faulty execution of course.
