I feel like Mikey and Raph have the most inside jokes together. They mainly involve their brothers, mostly Leo. I mean he is a rather good target. They often yell tree whenever he's around, because he has a stick up his butt. Sometimes even bonsai cause that's one of his passions.
Donnie has a few inside jokes with ... himself. He has some science ones that no one else will ever understand. Maybe from when an experiment went wrong (but he never told his brothers).
Leo is not really one for inside jokes but as you saw from the movie, he loved it when Casey didn't know that Splinter belonged to the family. Splinter is rarely the first person you et from that clan so he always loves keeping it a secret and seeing the faces of their guests when they find a "giant rat" in the lair.
