Ever since Karai and Ikioi had been in the Twilight Realm for five hundred years, someone had released them from their prison. Ikioi regains consciousness and sees a wise rat, four land turtles, five sea turtles, two goat Yokai and a human girl. Since they are part of the Hamato clan, Ikioi told the entire story to them. But since Splinter never trained them, since his mother had left him to defend the world and sacrifice herself, Ikioi was horrified that Shredder is terrorizing the city, But April O'Neil explained that everyone is safe in the orb, thanks to Big Mama's treachery to turn New York into a Battle Nexus.

For a few minutes, April and Draxum notice that the orb is leaking out because the people inside are getting crowded, and Karai promises that she will teach the Turtles an ancient art called the Hamato Ninpo.

While Karai and Ikioi rests, Shira, Tomoka, Reika, Manako, Leo, Donnie, Raph and Mikey spend some time with her, with them loving and caring for her even Mikey drew a picture of themselves and Karai, much to her satisfaction. She tells them that they will teach them with Hamato Ninpo, but they are still family, much to their joy. Rin then spotted a scroll that contained a dragon and a Druun in which the young Noko told the story.

Splinter walks over to Ikioi and asks if they have a chance to defeat the Shredder. She said yes and she uses her Ninpo to call the several ancestors to them and tells them that Ninpo is in all of their family members.

Before Ikioi can teach them however, she suddenly realizes that Shedder found her, as the demon crashed into the lair.

The sisters began gathering their pets, stuff, their robot companions and started fleeing to the Tank as the others tried to defend Karai and Ikioi.

The demon destroys Mikey's kusari fundo, Manako's chainsaw, and Tomoka's arrows which she uses with her bow. Shredder says if they want his attention then they have it. While fixing the orb, April and Draxum are shocked to see the Foot here. Draxum asks Splinter what happened, which the latter yells out: "We are on the siege!". Realizing this, the goat yōkai asks the girl and his sister to evacuate the orb to safety as they escape. Todd says that they can do this. Annoyed, Splinter asks Todd to wait in the tank. Todd does so.

In the lab, Leo, Shira, Ikioi and Karai enter and Leo calls for Sheldon and orders him to protect Karai. Sheldon bravely salutes and obeys. With this, Shelldon combines with Don's techno shell, transforms into a full bulky turtle. Right before they leave, they embrace Ikioi.

Leo and Shira enter the bubble portal and to his horror, the lair is engulfed in flames! Shredder attacks Leonardo and destroys his odachi sword and Shira's katanas. The ruthless demon mercilessly grabs Leonardo's head and is about to finish him off, but Raph unleashes his full giant red version of himself and attacks the Shredder as both are in the arcades. Leo and Shira had the chance to escape. Raphael starts furiously smashing Shredder repeatedly by crushing him with arcades, right before he throws him to the kitchen.

Shredder enters the lab, where he is confronted by Shelldon. He attacks the Shredder, but he uses his weapons to destroy the weapons, also killing Shelldon. Shredder tries to attack but Raph protects her and attacks the Shredder. However, as it seems Shredder has enough to mess with the turtles around as he defeats Raph and destroys his tonfas, and Reika's axes much to their dismay.

Finally having enough, Rin and Ikioi are about to finish him off with the deathblow, but then to her shock, she sees Oroku Saki's spirit inside of the armor as he speaks Karai's name. While being distracted, Shredder destroys her but Rin saves Ikioi's life for the last second but never saves Karai as she crashes to the ground. Leo, who still very much loves his grandmother tries to go after her and save her, but Raph grabs his brother, tells him that Hamato Clan must live on as Raph grabs all his siblings and leaves.
