After the defeat of the Shredder and the Foot Clan, the Hamato Clan had changed and the Sea Monarchs were once again back together. Splinter made Leo the official leader of the gang, and Shira can't be even happier because someday, he will do great things.

It all changed when a stranger came. One day, after April finally graduated high school and headed to the Eastlaird University, a stranger suddenly attacked her, but she fought back. Soon, she was greeted by Pavi Sparklelight and Rudolf Moonlight, along with the pets Manaphy Akua, and Shaymin Twilight. Then they saw a weakened Star child named Meloetta who was hurt.

They brought the captives into the Turtles' new lair where Tomoka heals up Meloetta. Shira suddenly noticed a dragon gem in the stranger's bag and realized the story of Kumandra. Then the stranger woke up and was overjoyed that he got to see them. Since the group doesn't know who he is, the stranger explained his story.

His name is Casey Jones, Cassandra's son from the future. In his timeline, the alien race known as the Krang have begun their invasion on Earth, destroying New York City and historical landmarks alongside with the dark spirits called the Druun. A resistance was formed in order to fight the Druun and the Krang, and for the last many years, they've been at war. Members of this resistance, including the Mad Dogs were murdered by the hands of the Krang and Druun including Raphael, Donatello, Tomoka, Reika, Rin, April O'Neil, Ikioi and Splinter. By 2054, the only remaining members of the Mad Dogs were Leonardo, who had lost an arm, Shirahara, Manako, and Michelangelo. Leonardo still wears both his sisters and brothers bandanas on his sword in memory of their deaths.

They retreat from enemy forces while Leo is bleeding and injured. Once Manako and Michelangelo arrive, Leo instructs them to open a time gateway for Casey and Meloetta to travel through, in order to go to the past and make sure the Krang never arrives on Earth. Krang forces spot them which catches Shira, Leo and Casey off guard. Manako and Michelangelo then die as a result of opening the time gateway, crumbling to dust. Leo and Shira thrusts Casey and Meloetta into the time gateway right before they watches them get disintegrated by Krang forces.

Casey finally concluded the story about what happened. Everyone was speechless. Shira asked Casey why he came here.

When Casey saw the rainbow in the eye of Shira, Casey told Shira about a moonlight orb called the dragon gem. Inside the gem is a sleeping dragon. Shira wondered why, and Casey explains that there is a prophecy in the future which is today.

Remember what happened in Kumandra? Granny told Kora that someone in the future might save the world when a spirit told her about the prophecy, Well, it is in fact, Shira, who has the rainbow in the eye.

Casey told them the clue code:

"Seek within the person with the rainbow in the eye and the Celebi will glow. Stoke up the magic in the gem... then watch the sparkle swirls that spin so well."

He told Shira that the dragon, Sifa, can be reincarnated to stop the Krang and the Druun from destroying the world, saying that the ceremony where the dragons started will come. But she needed a partner, a Celebi, to save the world.

Shira was determined to help, the aliens, Galaxy and Nebula who are released from their icy prison have the information about the Krang. But Leo said it happened because the Foot clan has the key.

As soon as the group got there, they realized the Foot clan was still alive. The Foot lieutenant used this key to open up the portal and the Krang, including a robotic Nightmaren named Pielope emerged. The group battled but due to the result, and krang's echo attack caused all of the mutant's mystic powers to be drained out and sealed away. This forced them to retreat. Leo manages to seize the key and close the portal. But before the Krang could kill him, Raph saves him, including Shira and Reika who took notice, but his shell got cracked and fractured as a result. To protect Leo and the girls, Raph forces them to escape while he is captured.
