If you're willing to associate Energon with Armada, then the reason why Megatron reprogrammed Starscream was because he was afraid of losing him again. He missed him and wanted him back, but by removing his memories, he removed what made Starscream who he was. Once Megatron realized this, he secretly regretted reprogramming him.
