Arthur knew Merlin had magic all along. He followed Merlin when he meet the great dragon for the first time. He Heard him trip outside his chamber door. There was something strange about him, Arthur wanted to find out what. All the times we thought he was conveniently unconscious, he wasn't. He was awake when Merlin defeated Cornelius Sigan. He overheard Merlin and Balinors Conversation to, about him being his son. So he knows Merlins a Dragonlord. But he's slightly disappointed that Merlin won't tell him.
