Given Japan's big population density, it's especially important to be mindful when you're stuffed in a train alongside fellow commuters, which some of whom are sleeping as well.
With that in mind, just don't talk on your phone on a train or other forms of public transport. Even speaking loudly is looked down upon.
If you're on a local transport and you get a phone call, just ignore it until you get off. If you're on a bullet train, you can go to a little compartment between carriages and take your call there.
