Males and females both have sex chromosomes a female has xx and a male has xy.
Hinata became a female as there was a rare toxin in her body that polluted some of her chromosomes changing them to xx slowly over time with out her noticing.
The toxin can't be removed and as long as it's in her body she can't go back to being a boy. So she will be a female for the rest of her life.
