Molly: “Why do I come in?”

Sherlock: “Don’t want to get ill. That would ruin it. Spoil the mood.”
Molly: “You’re a graduate chemist. Can’t you just work it out?”
Sherlock: “I lack the practical experience.”
Molly: “Meaning you think I like a drink.”
Sherlock: “Occasionally.”
Molly: “That I am a drunk.”
Sherlock: “No. No. You look…well.”
Molly: “I am.”
Sherlock: “How’s…Tom?”
Molly: “Not a sociopath.”
Sherlock: “Still? Good."

1) As Molly pointed out, he's a graduated chemist, his "excuse" is what I just said it was, an excuse, because he wants her help and he respects her to help him. 

2) When Molly's all "That I am a drunk.”, I think this is sort of refering to how Sherock was constantly insulting her and she just assumes it's an insult and I think Sherlock picked up on that and you saw how shocked he was.

3) "You look…well.” Basically saying she's hot.

4) You know how he struggled with Tom's name? It's cause he keeps deleting him. Denial? Maybe. And he then remebered his name because he assosiated him with Molly and well, you deduce what you will from that.
