A/N: a shoutout to SDFan12435 for inspiring me to make this story, and his own Scooby-Doo/Transformers story. Also, the story will be set in the modern times, so most of the adventures the Mystery Inc. gang goes on will be set in modern day.

Scooby and Shaggy ran off for their lives, trying to get away from the ghostly sword that's chasing them through the cavern or stolen merchandise and goods. The two of them hide behind some barrels, just as the sword stabbed itself into one of the barrels, which was now leaking its contents out from the hole. Shaggy and Scooby take this opportunity to get something to drink.
"Down the hatch!" Shaggy and Scooby take a drink, but then they spat out what they just drank. "I should have known! Oil!" Shaggy spat out in disgust.
"Make your shots count." Fred said to Daphne and Velma, the three of them with arrows with plungers, as they looked to the two ghost pirates standing nearby, looking around to try and find them.
"I hope this works on ghosts!" Velma said, she and Daphne shooting the plungers, and getting two of the 'ghost pirates'. "Bull's-eye!" She announced.
Fred shot his plunger up at the ceiling, the two ghost pirates hanging from the ceiling. "Two down! I mean up!" He said. "And one Red Beard to go!"
Shaggy and Scooby, meanwhile, they both ran up into Red Beard himself. "Now I'll make a pirate's stew out of you!" He declared to the two.
"Hands up and stand back, partner!" Shaggy then held up some kind of eggbeater but shaped like a gun.
"An eggbeater?" Red Beard asked incredulously.
"Yeah, an eggbeater!" Shaggy turned on the eggbeater, then held it up against Red Beard's chest, making him laugh, then both Shaggy and Scooby ran off.
"Hey! Let's ride! He'll never catch us on this automatic pogo stick!" Shaggy announced, jumping up onto a jackhammer with Scooby. But then, the jackhammer came to life, shaking the two as they rode along. "Pogo stick? This is a jackhammer!" Shaggy and Scooby laughed to one another, as they ride up the wall and up onto the roof, now upside down!
Fred, Daphne, and Velma, after dealing with the first two pirates, ran up to see what was going on.
"Shaggy! Scooby!" Daphne and Velma cried out.
"Look out!" Fred called finally.
Shaggy and Scooby looked to see what happened, and they tried to get out of their predicament, only to fall towards the ground, the jackhammer getting Red Beard, and all three of then heading towards the two other pirates.
"Look out! The tyres!" Velma called out, then Shaggy, Scooby, and Red Bears crashed into the three pirates.
As the dust cleared, there was both Shaggy and Scooby, the two of them with the three pirates trapped in tyres.
"We did it, Scooby!" Shaggy cheered.
"Scooby-Doo!" Scooby announced happily.

After that, the U.S Coast Guard arrived on the scene, where they met up with Mystery Inc. onboard the 'ghost ship' Red Beard used, the three pirates still in the three.
"Nice going, kids. Uncovering these phonies and their ship is a job well done!" The Officer said to the teens.
"Thanks. Now, let's see whose glowing phosphorous face Red Beard really is!" Velma announced, not pulling off the mask of Red Beard, revealing him to be...
"Mr. Magnus!" Everyone else announced.
"I thought like, the butler always did it!" Shaggy commented.
"But who are the other two?" The Officer asked.
"Hired henchmen, I guess." Daphne deduced.
"Mr. Magnus was about to lose his business unless he came up with a lot of money!" Fred explained.
"What easier way than to hijack your ships and sell the cargo?" Daphne added, the three criminals bowing their heads in shame.
"They had a neat ghost setup. Down to the ghost sword operated by wires." Fred included.
"Yes. But, where did that mysterious fog come from?" The Officer asked to them.
"Simple! Like, dry ice!" Shaggy replied.
"Dry ice?" The Officer asked in surprise.
"Sure. All they did was drop dry ice over the side of the ship." Fred clarified.
And when dry ice mixes with water, it makes a real spooky fog." Velma explained next. "Show them, Scooby." She asked to Scooby.
"Right!" Scooby ran to a basin with water, as well as a block of dry ice. He dropped the ice into the water, now creating a large cloud of fog. He then cuts a hole in the fog, taking it out, and takes a bite out of it like a doughnut.
"Scooby-Doo!" Scooby announced, everyone laughing out loud while Scooby continued to take a bite out of the piece of fog.
Unbeknown to anyone on both ships, a comet streaked across the starry sky, heading off to the mainland of America.

Somewhere over in the south of the state of Indiana, hidden inside of the forest, the sight of a crater could be seen in the earth itself, small fires around the site, with a few trees uprooted as a result of the crash. However, there was nobody around to even know what was there.
Within the crater, there seemed to be some kind of metal pod. The pod groaned and shuddered, a section of the metal structure breaking off, as a five-digit metal hand grabbed onto the side of the hatch, while a form slowly started to climb out of the pod, metallic groans and clanking being heard.
A 21ft tall form, silhouetted by the rising moon, the only thing being seen are a set of blue optics, started to walk away from the pod into the depths of the forest, leaving only large footprints in the ground, as well as a leaking trail of blue fluid in the soil.
