I also did this. I programmed the Arduino to make the light shine red when I put light on the red filter, green when I put light on the green filter, and blue when I put light on the blue filter. It happens to mix the colours into a pink-ish colour when all the filters have light on them.
To do this I used a method called Pulse Width Modulation (PWM), to make the colours fade between one another.
