Let's get into the threads and how to reply and, provided I haven't run out of image space in here, I'll also start to cover navigating within the threads. You actually will have four ways to reply in a thread, three will do a general reply while one will reply to a specific user. The first way to reply is the one you'll see under the scrollbar to the right.

Clicking on that arrow will bring up the comment box and allow you to post a general reply to the thread, meaning it's not in response to anyone specific. The comment box will look exactly the same as the create a topic box, minus the boxes to tag the topic and create a title. All of the same other buttons and goodies will be there.
The next way to do a general thread reply is the reply button under the very first post in the thread.

Again it'll bring up the comment box and you'll make a general reply to the thread. I'll cover what that bar is under the reply button in a little bit. For now I'm going to stick to just replying.
As you scroll through the posts in each thread, you'll find another reply button that will be under each users post. For this screen capture I created a bunch of random posts and I'll circle each reply button just so you can see.
