I think the reason people might ship this is because of Riptide. Zoë told Percy that he was more worthy to have the weapon than the original demigod she had given it to, Hercules. So some people might see this as subtle romantic advancement.
I'm here to tell you that I do not agree. Zoë was a Hunter and very much over falling for men. Not to mention the only reason Percy was on that quest was because he wanted to find Annabeth. He didn't realize he had a crush on her, at the time, but that was absolutely the reason.
