Thanks to the book of Bill and Amphibia's episode, "Wax Museum" we get confirmation that both Amphibia and Gravity Falls happen within the same multiverse. Because of this, we know that both these universes have a supreme being known as the Axolotl. But, in Amphibia's final episode we meet the three stones deity, Guardian of the Multiverse. So how is it that there are two guardians of the multiverse? Simple. There isn't.
In the same episode of Amphibia, we learn that the three stones deity wants to retire and wants Anne to become his replacement. If we think about this, Anne is going to agree to become the next Guardian, and we know that the Guardian is outside the limits of time itself. We also know, thanks to the three stones deity that the Guardian has the ability to shapeshift to any form they please. And seeing Anne has spent her entire life studying amphibians, it only makes sense she would choose the form of an amphibian. Therefore, when Bill, in the final episode of Gravity falls, says his backwards prayer to the "Mighty Axolotl" he is in fact praying to Anne Boonechuy.
And that my friends is why Anne Boonechuy from Amphibia is in fact, the Axolotl from Gravity Falls.
