Long chapter ahead!
Y/N POV-
"Doctor, did they see us?!" He ran around the tardis bouncing around like a jackrabbit. Hitting switches and buttons so fast.
"No, because I'm very clever! And tadah!" The tardis let out a deep wheeze. "The tardis is now in camouflage mode." He crossed his legs and arms looking very proud.
We both looked at each other for the first moment we had time to process seeing one another again.
"Y/n L/n," he chuckled. "What are the odds." He walked up and wrapped me in his arms for a quick hug.
We both started laughing hysterically, from bumping into each other to running, back to the tardis, it was a lot. It was almost overwhelming but I was so relieved to finally found him. After almost a year I was finally back in the Tardis with the Doctor.
"I can't believe I found you!" I said through our laughter.
"Right! Torchwood! Do you even know!" He started to pace again. I could tell he was happy to see me but about to get angry, so I set things straight.
"Oy, spaceman listen here I only took that job to find you! And because something is connected to me and Torchwood and I need your help to find out what."The Doctor put his head down and stared at me. He almost looked shocked at the real reason I was working for Torchwood. It wasn't surprising I moved back to London after almost losing my life just for him.
"Right well, all's forgiven. As long as you help me. But hold on hold on hold on what do you mean connected?" The Doctor unknowingly blushed.
We sat down on the little tardis sofa and I caught the Doctor upon Torchwood and what I had experienced over these past months. The mysterious disappearances, how they asked me to replicate my telescope, Martha.
"Martha? How do you know Martha?" He stood up shocked.
"She was the one who turned up on my doorstep. Telling me the one thing we had in common and how she could help me."
"And that was?"
"You, obviously! I thought you were some kind of spaceman, alien, genius?"
"Oy, you, you knock it off!" We both laughed. There was a moment of silence that followed, I looked at his face. He had not aged or changed since that night. The fire I once remembered in his eyes had now faded. I never noticed how comical the Doctor dressed with his stuck-up hair and gigantic trench coat. It practically swallowed his small frame. Or his strong face and jaw, handsome eyes but angry brows. "Are all aliens this uniquely stunning." I thought to myself. Trying not to blush at the grossly insane thought.
But he had changed somehow... still that strange man who saved my life, my doctor.
"I am sorry y/n."
"For what doctor?" I came back to the moment and out of my daze. What could the doctor be sorry for?
"I hate assuming anything about anyone. Not me, very not me, I like to keep an open mind but I just assumed when you said you working for Torchwood that you were,"
"Working for the enemy?" He looked down ashamed. I could tell someone has betrayed his trust. Why would anyone hurt the doctor like that? "Doctor..." but before I could speak the Tardis started roaring and spinning. I held on tight to the outer bars of the tardis while the doctor was at the console. "Doctor what's wrong?!"
"The Tardis! someone is looking for it, they've disabled the camouflage. How?" The tardis shook and wheezed harder than ever. All while the Doctor was running around like a mad man trying to hit all the buttons he could. Eventually, it stopped, he waved me over. "Alright see this monitor?"
"Yes, yes." I nodded.
"When I give you the signal press the green button. Big green button! Not red!" he looked at me deep in the eyes, I felt a shudder up my spine.
"Big green button not red." he smiled and gave me thumbs up. Running over to the tardis doors he peaked one open and shut it quick.
"Well, Allons-y!" he exclaimed and excited the tardis. 'What in the world did he have planned,' I thought to myself. Then the tardis lights turned red and the monitor turned into surveillance outside. Outside stood the doctor, the torchwood soldiers, and Martha?
"Martha Jones, we simply must stop meeting like this." He stood with hands in fake surrender.
"Doctor I told you, Torchwood has changed. I had no choice but to take extra measures, please, just let me show you what we're doing." she was pleading with him.
"Well you are the ones with the guns, but okay ." She looked shocked.
"Okay?"
"Yes, okay give me the grand tour." He sassily put his hands in his pockets. "Allons-y!" The doctor walked off but turned around and gave me a wink. I looked down at the monitor and realized that was the code word, I pressed the green button. The tardis wheezed quietly in response. The monitor popped up all of Torchwood's files, "that clever man."
Hours I delved into the secrets and ins and outs of torchwood. All while security moved the tardis into some kind of cupboard. Then I found it.
I needed a plan. Get the doctor, present the evidence and bring torchwood down. I was disappointed, because a small part of me felt like torchwood was doing some good but not after this.
-Doctor POV-
We all sat down in a sort of conference room. Martha sent the soldiers away and it was just the two of us. "Martha, I thought you bigger than this." I sat down and placed my shoes up on the long table.
"Doctor, torchwood is changing I promise. Would you think so low of me after what happened to?"
"Don't! Don't say her name." I put my hand down. The idea of rose was hard enough but now picturing her happy with me or the other version of me...
"I'm sorry Doctor but we've come across technology that can bring the world closer to us."
"The world? Closer?"
"An international communicator, that way we can help other planets, other species, like you..." She showed me the modified version of y/ns telescope. I put on my glasses to look closer. "We can make your life easier Doctor. We can help."
"Without those things, my life is nonexistent Martha! It's what I was born to do, what I was taught to do!" I stood up my hands pressed on the desk.
"What gives you the right to speak for the earth and all other planets Doctor?" I walked over to Martha and put my hands on her shoulders.
"Because,"
The door slammed open and walked in y/n holding a stack of papers. "Because he has done it time and time again. Torchwood on the other hand has not." She slammed the papers down on the desk.
"Y/n please stay out of this, you know," Martha began. I looked over at y/n and surprisingly her confidence was gone. She turned around, defeat on her face.
"Martha she does know!" I spoke up. "This woman is brilliant, just brilliant, she created that telescope in your hand sure, but she also stopped it from destroying earth." I looked y/n in the eyes. "Whatever she says I believe in her." I walked over to y/n and spread the papers out. I flew through the stack within seconds.
"Martha... a blastonic sonic cannon? That's your form of communication with the universe!"
"It's just protection," Martha held her hands in surrender.
"What is it, Doctor?" Y/n asked.
"In some cases, it can be a beam of signals using microwave frequencies through," I looked over, y/n was lost. "But when it's reversed the cannon sends out a signal that can rip a hole through any planet within the radius of the signal."
For a second I looked into y/ns eyes and knew she would know what to do, and so did I. "RUN!"
We booked it out of the room hand in hand running down the Torchwood hallways. Suddenly I took a turn, y/n pulled me, "Wrong way spaceman!" She guided me all the way to the laboratory. Soldiers followed behind us but we rushed to the control panel.
"Alright, so we need to decarbonize the engine, then metastasize the,"
"The main power coils, yes yes you forget Doctor." She pulled a big lever forward. "I built the damn thing. And for extra points, installed a self-destruction button."
"Oh you are good, genius, Molto Bene!" I ran over and kissed her forehead. We both were discombobulated until we heard the soldiers' guns cock.
Martha stood at the stairs of the lab. "Doctor I'm sorry. But I have to protect the earth."
"Oh Martha, your wrong. You just have to remain human. When you became a soldier you lost that." She looked down and for a second I felt her disappointment. She knew I was right. Who had she become? She motioned for the guards to put their guns down, "Stand by." She ordered.
Not wasting any time I turned around and pushed the great big red button. "And a button! Oh, I like you Doctor l/n!"
The whole lab went into self destruct and everyone quickly evacuated the building. And then all of Torchwood stood and watched the laboratory explode. Everything gone. I looked over at y/n to see a tear fall down her cheek. "you alright?"
"Yeah, I'll be okay don't you worry about me." She smiled. I grabbed her hand and held it in mine.
-Y/N POV-
The Doctor grabbed my hand and squeezed it. I couldn't help but let one more tear shed. Two times my work had been dangerous, and for so long I fought to find the doctor. Now what? Now, what do I do when it's all over?
UNIT and police came quickly and that's when we had to tell everyone what was truly going on at torchwood. "Doctor you should tell them."
"Nah, I've given enough briefings in my life. But you, you were behind it all. Found out everything and put it all together. Please you do it." I nodded. His compliments still blew my mind. He said he believed in me...
I stood next to the doctor as everyone gathered around. "Ladies and gentlemen I have been investigating Torchwood for quite a while. And these documents I hold are proof that torchwood has been behind the mysterious disappearances, deaths, and injuries within the past months." I took a deep breath, trying to stop shaking. The Doctor made eye contact with me from across the crowd. "The app that we believed was causing public users to disappear was just Torchwood testing the blastonic sonic cannon. Sending out small-signal waves that would evaporate anything living in its path. Those people died on impact because of their tests." I looked over at Martha and saw the shock in her eyes. She didn't know, neither did I and I built it.

"So I gave the list of Torchwood's higher-ups and the people who tested the cannon to UNIT," I told the doctor.
"Why not everyone?"
"Because not all of us knew. Some just did what they believed was right," I looked over at Martha. "You need to forgive her, eventually you know that."
"I will." He patted my back. "Over time I will."
"We didn't know. For once I just want to fix something, create some good." The Doctor turned me to face him.
"Your brilliant y/n. You prepared a backup button! Not even the Tardis has one of those!"
"Really?"
"No it does but still, you didn't know, you couldn't have. But you fixed it and that's all that matters." He pulled me into a big hug. His long arms fully wrapped around me. And for the first time, I felt at peace.
