The best anime villian, in my opinion, would have to be Nagato from Naruto Shippuden.

He starts out as being a villian, fighting for what he believed. He thought that what he was doing was the only way to end pain, but Naruto convinces him otherwise, and soon Nagato put his faith into Naruto to find a different and more peaceful way to end pain.
