Fayth wasn't suppose find out about Cyle being a Morte until the end.

Another idea for the end was that just before Corny disappeared, he stabbed Fayth and she passed out.
Another end idea was that Cyle and Hoshi found Corny's back room and found photos of people everywhere and each photo hand a name, year, gender, and Âme power.
